My guess is it was a combination of not liking blacks and viewing Gooding's character as being "old" Navy as opposed to the new "Modern" Navy he wanted.
He also had a long term "rival" with Sunday (De Niro). His attitude toward Gooding's character was a combination of old vs. new and the fact that De Niro was his mentor.
