Does anybody know if the sages are supposed to be dead when Link meets them after each temple? It makes sense for some, such as Darunia, the last place you see him is walking into the boss chamber.

Its not the same game I know, but in Windwaker (practically the sequel too Ocarina/Majora) Ganon is released because the Sages at the Wind and Earth temples were killed. This would mean they would need to be alive surely

I don't think so. Personally, I think they're just being plucked from their world for a time until the Ganondorf conflict is over. Remember that at the end of the game, we see them celebrating with all the other residents of Hyrule, and they're not blue Jedi spirits, so I think it's safe to assume they're alive.
