Why did Paul Brenner and Sarah Sunhill salute differently at reveillie at the rape scene then Kent did ?

Because they were out of uniform.

I remember that military protocol dictates that "in bases with guns, a gun is fired previous to lowering or raising the flag for retreat and reveille." This is not shown in that movie. Would you regard it as a goof?

Yes, they did the 'civilian' salute however, the scene amused me and still does. At reveillie and retreat or taps you don't salute anything. It's at morning and evening 'colors' that you stop everything come to attention and salute in the general direction of the base flagpole while the flag is being raised or lowered.
