Sorry if I missed it in an earlier thread or in the movie. Why was the scientist referring to Ethan as Dimitri? Was this the cover name the scientist knew him as? Did he realize Ethan was an IMF agent?

Yes.

No. However, keep in mind the theatrical cut (the only one available to date) has been heavily edited due to studio pressure. What you see on screen is apparently only half the amount of footage filmed.
