That was my favorite part of the movie, Walken was hilarious.

shareBut how could Cesar be locked in a trunk? Before we see the scene where Ernie is being rushed into hospital after being hit by a bus, Cesar is lying by his truck and the mouse walks over him and cesar just looks at him... so what happened there?

Just like when Lars and Earnie first get the house and the guys who tells them about their dad's will says
"The previous owner was found locked in a trunk in the attic." This is exactly what happened to Ceasar.
Obviously, he continued his battle with the demon mouse in the house while keeping his recorder on and somehow got locked in their too.
Demon Mouse. He's capable of such horrors. :D
