Since we're never told who these people were in their original lives before the Strangers came, my interpretation of it is that, maybe, coincidentally, John and Emma/Anna happened to be married back then and a little part of that - their "souls", if you will - carried over no matter how many times they've been imprinted. So they were naturally drawn to each other.
