You mean Jonathan and Andrew? Well, despite their personas as "villains" they were innocent and shouldn't be held responsible for the actions of Warren. Also, Willow was their friend and there's a difference in killing vampires and demons because they are soulless creatures who are evil incarnate. Jonathan and Andrew were people, killing them would have led Willow into a bad place where she is mentally broken and guilt-ridden. Killing Warren even played on her conscious, imagine if they had let her kill the other two on top of that? It wasn't so much that they were saving Jonathan and Andrew, but saving Willow from killing them and regretting it the rest of her life.
