I think it refers to Danny DeVito's character, Martin Weir. They wanted him to be in their film, remember?

In the movie, when Chili and Karen are talking, Karen asks Chili what he will name his movie. He says he does not know yet. Karen suggests "Chili's Hollywood Adventure" (or something like that) and CHili counters, "how about Get Shorty." It is in reference to trying to get Martin Weir (Danny DeVito) to do his movie.

The title of the movie actually refers to two people in the film. The obvious is of course Danny DeVito's character Martin Weir, since Chili and Karen are trying to "get" this short actor to star in their movie. The other person is David Paymer's Leo Devoe, whom Chili Palmer comes out west to "get" a payment for a debt Leo owes in Miami. While not nearly as liliputian as DeVito, Paymer stands 5"7, easily a "shorty" compared to Travolta's 6"2 Chili Palmer.

and there's also a scene at the end where Weir's agent trying to get a part in a Chilli's new movie.
Chilli and Karen respond negatively saying 'because he's too short!'

In the book, Chili notices that Michael (Martin) Weir is short. This is probably where the film title comes from.

Shorty IS Martin. In the book it's mentioned thousand times that Martin Weir is too short and there is nothing in the book that suggests Leo is short too.

The credits on the billboard are funny.
Jersey Films present Martin Weir in a Barry Sonnefeld film NAPOLEAN.
Then, all the same producers, screenplay by, etc as Get Shorty, including
Produced by Danny DeVito, Directed by Barry Sonnefeld.

DeVito producing a movie starring Martin Weir; very clever.

Who's Shorty? The guy (Leo) who was "short" on his payment.
Weir / DeVito is small in stature, but they were trying to "get" him to play Chili.
I don't know, maybe both; ask the guy who wrote "Napolean", Scott Frank
