Does the U.S. Navy allow pets on submarines?

No, but the Navy "looks the other way" because Ramsey is one of the few captains left with actual combat experience, or so I deduced from the dialogue of the movie.

The land dreams in a false peace, and for a while all evil is withdrawn.
