Did they think that he blew up the building? Wasn't it obvious that Phoenix blew up the building? Also if they considered Phoenix responsible for the deaths of the hostages then why did Spartan go to prison too?

This one. Though yes, any sane judge wouldnt have convicted him. Any not completely braindead defender would have pointed out that the victims would have been already dead since they didnt turn up on the termo scan. Not that termo scans would work like this in reality.
This isnt a movie to be taken serious, though, so this didnt bothered me.

Again, you're missing the point....Spartan has a history of being a cowboy, so his superiors ignore the fact the thermal scan show only 8 life signs, they think Spartan is obsessed with catching Simon and blame the deaths on Spartan.

John Spartan had been 2 years going after Simon Phoenix when he finally nailed him. Simon Phoenix was wanted on many felony charges even before framing John Spartan in the deaths of the hostages.
