Yes, they did have sex:

In the episode "Per Manum," flashbacks reveal that Scully decides to get in vitro fertilization, and that she asks Mulder to be the father. The first attempt fails, but they "keep trying."

In the trailer for the episode "All Things," Scully is seen getting ready in Mulder's bathroom while he's still asleep in bed. Gillian Anderson, who wrote the episode, confirmed in an interview that she did intend the episode to imply that they had been sleeping together.

In the movie I Want to Believe, they are living together and clearly romantically involved.

"Ever"?

If we're getting past the whole "Will they/won't they" trope of all episodes leading up to the ones you've mentioned and are also considering the multitudes of scenes in IWTB and later season episodes...of course they did.
