I love season 3 but to me the last episode is the same thing as the introduction of the Dominion in DS9?

It really could have saved the show too bad they didn't do it in season 2.

If anything, the Seaquest DSV looked a like lot like USS. Voyager in certain angles. Especially when firing lasers, except for Voyager that has that build-up from the rear part of the disc momentarily before releasing the phaser-beam.

But on the other hand, what show doesn't borrow certain concepts and ideas from one another..?

Season 2 bridge was definitely Star Trek inspired, particularly that center chair and pair of stations.

Why did they feel the need to redesign the bridge like that? Not enough blinking lights for the audience or some such? More consoles for extras? Take a look at Such Great Patience, and tell me the bridge seems crowded before they all group together to stare at the main screen.

Remember, in the last episode of season 1, the SeaQuest was destroyed. Season 2 is ostensibly a new boat, so it had to have some differences to make it evident. The bridge and the shape of Darwin's pool on C deck are the two that I can think of off hand.

They also had more wood paneling throughout the ship, less military and more flagship.

As for differences, they could have done that with some coloring changes or console redesigns, minor aesthetic changes, not major revamps of the overall layouts.

When did they come up with the blueprints for the seaQuest II? How long did it take to build that boat? What changed between the seaQuest I and the seaQuest II to warrant the increased number of bridge stations and overall readouts and/or the rearrangement of stations?

The bridge dimensions didn't seem to change, so I'm not sure if that would have been a problem with the new design, its what they put into it.

I mean, I can take aesthetic differences, even in the modern navy no two boats are ever the same when they leave the shipyards, but in thinking about it, I think I've nailed down what my main concern is.

seaQuest was originally a warship, built to be the best, the strongest, fastest, most capable boat in the world.

seaQuest II, built after the seaQuest had been donated to the United Earth/Oceans Organization by the NorPac confederation, was a modified design. However, the seaQuest had already been repurposed into a combination science/peacekeeper vessel. The seaQuest II looks more like a pure military ship than the seaQuest, although those roles were reversed.

Also, I thought the sparser look of the first bridge made it look more advanced, more organized.

It was two years? Didn't notice that, but it makes more sense considering they also moved the UEO headquarters around the same time.
