When Shawn is still into The Center at the hospital and everyone tries to get through to him.
When Cory and Topanga breakup at that club/party where Topanga pretended she was the foreign exchange student and Cory pretended to be Shawn, then at the end, they both break up, walk away and then run back at different times.
Basically any emotional scenes with Shawn.

I think the scene where Eric and Cory had a fight, and in the same episode, the scene where Corey walks out during Eric's graduation party at Chubby's.
They hit home to me because I had a similar relationship with my brother, where we lived together but didn't really know each other.
Also the scenes with the kid bullying Shawn over Chet's new job as the janitor.
