Maybe the food went through him whole, or stayed lodged within his innards.

Anyway, it's a Tim Burton film. He doesn't do logic or practicality. Take it how it's intended to be taken, as whimsy.

The food has to come out somehow, otherwise the robot will break down eventually.

Don't forget Edward is sophisticated robot, he eating and bleeding as real human.

Edward doesn’t need to eat. He can if he wants to, but he doesn’t need to. He probably didn’t come with a digestive tract.
