Face/Off - penthouse/Somewhere Over The Rainbow scene especially, but pick any one really. They are perfect.
Mission Impossible 2 - Bio Tech shootout or Motorcycle scenes
The Rock - SEAL team is ambushed!
Desperado - play those twin guns like drums! (early bar scene)
Terminator 2 - pick any shootout; they're all awesome
Aliens - either the first or second big pulse rifle battles
Bad Boys 2 - the parking garage/chase/intersection/gun battle/car carrier truck free-for-all
The Professional - early scene where Natalie Portman's family is massacred (does that qualify? Not necessarily a shootout, but a series of executions. Nevertheless, it has HUGE impact and the scene does what it should: show terrible suffering on the family's part and show how awesomely evil and deranged Gary Oldman is. Most significantly when he's shooting the father crawling along the floor over and over again because he *beep* up Gary's suit.)
The Killer - pick anyone; they all kick righteous ass
Windtalkers - any shootout; this movie doesn't get enough respect I feel or people say that Woo was over-choreographing things here. I disagree. It has impact in a majority of its shootouts so it deserves a spot. Plus, this was one of Nicolas Cage's last good performances.
Please note that these are not in any particular order and I'm at work right now so I don't have my DVD collection nearby. But I love all of these scenes for various reasons.

You could probably also include the scene from The Dark Knight where they use the "Slaughter is the best medicine" truck. Batman pretty much takes most of the shooting rather than firing back, but Joker's escalation from machine pistol to shotgun to RPG is kind of cool. And nasty too.

the downtown shootout in Heat
the nightclub shootout in Collateral
Enemy of the State (the finale)
and of course Black Rain (though I personally felt it was too short).
