The Staten Island Ferry doesn't go under any bridges. From the look of it, it seems they were heading under the Verrazzano and out to sea. Maybe to England?
Also, why would they be on the ferry to begin with? Why does every film shot in NYC have to have a scene where the characters are riding the Staten Island Ferry?
1) Because it's cheaper and easier to rent a boat for a day and troll it around the bay.
2) Reduces the costs of shooting in the streets of new york
3) For films that are filmed in nearby cities posing as NYC, it's the easiest shot they can put together outside of the actual NYC to sell the location. Take a boat ride, hey, the statue of liberty, the empire state building! You can sell the scenery as new york from one spot during one scene.
4) Like it's easy to get ANY cities Subway system to shoot on? Many movies already fake it with a generic subway car, bluescreened windows and sound to make it seem real because commuters go NUTS if their a subway route is closed. Unfortunately, I doubt this movie had the budget for that.
Think of their locations. One office building that could be in any city. A countryside estate and an obvious soundstage apartment. The rest involves the ferry, a restaurant, and a few brief shots elsewhere. This wasn't high budget, a cheap fake shot on a ferry seems pretty standard here

For as long as there has been a Staten Island Ferry it has been a traditional date scene for locals and those in the know. Not sure when it changed, but in the Sixties the fare was only five cents each way. Late in the evening there might be no more than twenty people on the ferry. For twenty cents a couple could find a place to be alone for an hour. The view of the harbor and the skyline were unmatched. It was a lot cheaper than the carriage ride through Central Park.
The real question is why there are films in which the characters do NOT take a romantic ride on the Staten Island Ferry.
