I'm not sure where the idea that "The Black Cauldron" was ever so dark as to garner an "R" ever came from other than fan speculation run wild over 20 years.

I find the potential "R" rating a tad much. Yes, "The Black Cauldron" is REALLY dark stuff for Disney, but compared to what was coming out in theaters around that time, I really don't think an "R" was warranted. "PG-13," debatably, but definitely not an "R."

Sure some speculation has run wild (particularly the whole "Eilonwy partially nude" rumors), but it's very possible the film would've gotten a PG-13 rating had Jeffrey Katzenberg never edited it. Or maybe not, but I think scenes showing someone's flesh melting (have you seen the cels of that particular deleted scene?) would've gotten the film a PG-13 rating. Plus other rumors state that the Cauldron-Born maul or slaughter some of the Horned King's soldiers in that same scene, but again, those who saw the deleted scenes say there's not much to get excited about.
