His crew mutinied against him, yes we know that , but did you know that after the Bounty episode he became the Governor of New South Wales , he was the key reason for the Rum Rebellion and was recalled back to England in disgrace , he was deposed and arrested.
Australian historians have a different view of Bligh and the Rum Rebellion. He arrived as Governor to find that the New South Wales Corps--nicknamed the "Rum Corps" for the illegal stills they built--were running the colony as a criminal enterprise, exploiting the convicts to enrich themselves. When Bligh tried to stop them, they rebelled. If "not going along" was a flaw, he had one, but today in Australia he's honored for it.

It was basically the same situation as on board the Bounty, just on a larger scale. In both cases, Bligh was surrounded by loutish drunks and thugs, he tried to keep or restore order among them, and he failed. The cartoon view of history says that he failed because of a bad temper and cruel nature, which is almost certainly not true (apart from yelling a lot, Bligh was probably far less of a cruel disciplinarian than many other captains). The reality was a combination of bad social skills mixed with situations that are close to being lost causes to begin with.

Bligh's main character flaw was that he was very bad at managing people -at least in calm situations. In times of crisis -storms at sea, the open voyage in the launch- he was superlative. But, when there wasn't an emergency at hand, he really wasn't good with people. He wasn't cruel -at least not how he's been caricatured- but he had a short fuse and a tendency to verbally berate without considering the effect it could have.
He's kind of like Stannis Baratheon on Game of thrones. Just and righteous, but too rigid and with poor communication skills. So people rebel against him even though he's right.
