Back when my son was in 5th grade, in 1995 they read Mrs. Frisby And The Rats of Nimh. Then, towards the end of the year they watched the secret of Nimh. He really liked it. But the other kids didn't like it because it was unfaithful to the book. but my son judged it by its quality and not how faithful it is to the book. Now my son is 24 years old and remembers it. So do you think if you read the book, your experience with the movie may not be as good?

I know that my experience with the book at first really hurt my impression of the film. With time though I came to understand a lot of the great achievements of the film itself and wanted to see it as a separate work. It definitely mangles the original plot, and its certainly enough to make one disappointed upon first viewing if your expectations are for something else.

Right offhand, I'd say your son was a very sophisticated kid. Judging a book and a film as separate, stand-alone works requires a critical capacity far beyond that of most fifth graders. He was already thinking at college level, at least.
I have a hard rule when it comes to movies and books (which I don't expect 5th graders to have, btw) and that is to never expect the movie to be the book put on screen. Always expect it to be its own entity. Then, if they match up, retrofit your enjoyment. Anyhow, that solves a lot of disappointment before it begins.
Anyhow, I recalled this as a movie from my childhood and came here to see what it was rated and now I see that I can watch it for free right now on my computer! So, off I go...
I saw the movie before I read the book, also in a 5th grade class I believe. I personally enjoyed both at the time. Though I haven't read it in forever I still love the movie and own it. So I guess the movie left more of a impression since I saw it first.
