Germany is in the centre of Europe and the main characters go by train to Russia from France where we see them during WW1. So how did they get from France to Russia without going through Germany which was against both Russia and France, Britain and the US at the Time?

They don't make it completely clear in the movie. Reed seeks Bryant out in France to get her to go with him to Russia. Then, after she had refused to go, she showed up to take the train with him, and we see the train trip last for some days to the Russian border. I would think they would have gone by boat from a French port to Sweden, then take a train to Finland (part of Russia til the revolution) and on to Petrograd. Maybe they cut out the boat journey as unnecessary to the story.
