If memory serves me right, it was filmed near Garrison's Crossing, New York.
shareI visited Garrison, New York after Hello Dolly was released. The Vandergeller's sign was still there as was the bridge going over the railroad tracks and the station.
I did not see the church. I believe that the church was superimposed in the scene overlooking the Hudson River. I also did not see a vantage point like the one in the movie, so I suspect that it was filmed elsewhere.

The church scene was filmed at West Point Military Academy, where the bandstand is. There is no church there, so I think it was a set that was superimposed on the spot.

According to some posts here (and other Googled research) the church was just a "shell" built for the scene on the grounds of West Point. And, it was dismantled after the production.
I can't exactly recall the scene, but if we only saw it from the front and one side, chances are good that that's all there was. The unseen outside walls would not have existed.
The famous "Psycho" house was constructed the same way. All we ever saw was the front and left side.
