We're the Flying Monkey's really bad guys?

I didn't think they were, they were treated horribly by the Wicked Witch of the West and were only trying to follow her orders, plus they were happy when Dorothy unintentionally killed the Witch.

Same with the palace guards. They and the monkeys were relieved and jubilant when the witch died. Perhaps they were under a spell which forced them to obey the witch?

There is a part of me that feels they truly hated the witch and wished they didn't have to follow her orders but were secretly afraid of her.

From the books, they were neither. The Witch had a charm which allowed her to control the monkeys. IRRC, she technically could only ask them to perform 3 tasks. They obviously didn't address this in the movie.
